does it make a difference wether i connect my midi keyboard with USB or if i use the 002Rs midi ports?

Logically it makes no difference the information just gets to the computer either way - I use USB mainly because my Midi keyboard comes with its own software (Enigma) for uploading/downloading CC information to the keyboard (Oxygen 8). I expect you can do that via a Midi cable as well but just have never bothered.
Also (although I don't have any external midi gear) if you connect USB that leaves your Midi port free to drive outboard gear??

I use both. The MIDI out from my 002 rack and the MIDI outs from a USB 4in 4out MT MIDI box. This gives me a total of (16 X 5) = 80 individual MIDI channels. Protools has no problem using this setup.
